The study also uncovered unique burial practices and isolated groups of hunter-gatherers, adding further layers to the understanding of Europe’s genetic history. A new DNA study has nuanced the picture of how different groups intermingled during the European Stone Age, and has also revealed how certain groups of people were actually isolated. The study, carried out by researchers at Uppsala University in collaboration with an international team of researchers, produced new genetic data from 56 Central and Eastern European individuals from the Stone Age. The results are set to be published today (August 9) in the journal Communications Biology. Importance of Interdisciplinary Research “Conducting studies like this one requires a broad interdisciplinary discussion. In this study, this discussion has been exceptionally fruitful,” says Tiina Mattila, population geneticist at Uppsala University and the study’s lead author. The Historical Context Over the past 15 years, previous DNA research has assembled a history of the European Stone Age. Before agriculture made its way to Europe, different groups of hunter-gatherers occupied various parts of Eurasia, intermingling with one another. This study demonstrates that the merging of these hunter-gatherer genetic lines was heavily influenced by geography. Credit: Stanisław Wilk Linking Agriculture and Gene Flow Several prior DNA studies concerning Europe’s pre-history have also shown that the spread of agriculture was strongly connected to gene flow from Anatolia. This group was genetically and culturally quite distinct from the European hunter-gatherers. However, agriculture spread differently in various geographical regions, leading to ethnic groups intermingling differently across Europe. “These differences in the intermingling of genetic lines and cultures can tell us about the power relations between different groups,” says Tiina Mattila. Study of Family Relations and Burial Practices The new study also investigated close relatives. “Common graves are often assumed to be family graves, but in our study, this was not always the case. This shows that even during the Stone Age other social factors also played a role in burial practices,” says Helena Malmström, archaeogeneticist at Uppsala University. Comprehensive Insight into Genetic History A more comprehensive view of the genetic history of Stone Age Europeans has unfolded in recent years, and this new study adds further detail to this complex puzzle. “We can show that some parts of Europe – such as the area around the Dnipro River delta – were inhabited by isolated groups of hunter-gatherers for many thousands of years, even though many other parts of Europe changed their way of life when new groups arrived who produced food by tilling the soil,” says Mattias Jakobsson, professor of genetics at Uppsala University. Credit: Karl Barber, Schmidt Science Fellows Scientists have repurposed the genetic modification technology CRISPR to identify antibodies in patient blood samples in a move that could inspire a new class of medical diagnostics in addition to a host of other applications. The technology involves customizable collections of proteins which are attached to a variant of Cas9, the protein at the heart of CRISPR, that will bind to DNA but not cut it as it would when used for genetic modification. When these Cas9-fused proteins are applied to a microchip sporting thousands of unique DNA molecules, each protein within the mixture will self-assemble to the position on the chip containing its corresponding DNA sequence. The researchers have called this technique ‘PICASSO’, short for peptide immobilization by Cas9-mediated self-organization. By then applying a blood sample to the PICASSO microarray, the proteins on the microchip that are recognized by patient antibodies can be identified. The team led by Dr. Stephen Elledge at Harvard Medical School and Brigham and Women’s Hospital, Boston, has published the research online in Molecular Cell today (August 13, 2021). The paper’s first author, Dr. Karl Barber, is a 2018 Schmidt Science Fellow, with much of the work to develop the technology taking place during his Fellowship Research Placement in corresponding author Dr. Elledge’s laboratory. Describing PICASSO, Dr. Barber said: “Imagine you want to paint a picture on a canvas, but instead of painting in a normal fashion, you mix all of your paints together, splash it on the canvas, and the perfect picture emerges. With our new technique, you place DNA molecules at defined locations on a surface and each protein from a mixture will then self-assemble to its corresponding DNA sequence, like an automated paint-by-number kit. The resulting DNA-templated protein microarrays allow you to quickly identify antibodies in clinical samples that recognize whatever proteins you are interested in.” The research team has demonstrated that the technology works to assemble thousands of different proteins, suggesting that it could be readily adapted as a broad-spectrum medical diagnostic tool. In the paper, they used the technique to detect antibodies binding to proteins derived from pathogens, including SARS-CoV-2, from the blood of recovering COVID-19 patients. Dr. Barber said: “In this work, we demonstrated the application of PICASSO for protein studies, creating a tool that we believe could be quickly adapted for medical diagnostics. Our protein self-assembly technique could also be harnessed for the development of new biomaterials and biosensors just by attaching DNA targets to a scaffold and allowing Cas9-linked proteins to bind.” Group Leader, Dr. Elledge, commented: “One of the most exciting aspects of this work is the demonstration of how CRISPR can be applied in an entirely new setting. Previously, CRISPR has been used primarily for gene editing and the detection of DNA or RNA. Credit: Shigeki Kiyonaka Scientists from Japan employ a novel two-step method of labeling neurotransmitter receptor proteins to track their localization efficiently. The neurons in our nervous system “talk” to each other by sending and receiving chemical messages called neurotransmitters. This communication is facilitated by cell membrane proteins called receptors, which pick up neurotransmitters and relay them across cells. In a recent study published in Nature Communications, scientists from Japan report their findings on the dynamics of receptors, which can enable understanding of the processes of memory formation and learning. The regulation of receptor movement and localization within the neuron is important for synaptic plasticity, an important process in the central nervous system. A specific type of glutamate receptor, known as AMPA-type glutamate receptor (AMPAR), undergoes a constant cycle of “trafficking,” being cycled in and out of the neuronal membrane. “A precise regulation of this ‘trafficking’ process is associated with learning, memory formation, and development in neural circuits,” says Professor Shigeki Kiyonaka from Nagoya University, Japan, who led the aforementioned study. While methods to analyze the trafficking of AMPARs are available aplenty, each has its limitations. Biochemical approaches include “tagging” a receptor protein with biotin (a B vitamin). However, this requires purification of the proteins after tagging, hindering quantitative analysis. Another method which involves producing “fusion” receptor proteins labeled with a fluorescent protein may interfere with the trafficking process itself. “In most cases, these methods largely rely on the overexpression of target subunits. However, the overexpression of a single receptor subunit may interfere with the localization and/or trafficking of native receptors in neurons,” explains Prof. Kiyonaka. To that end, researchers from Nagoya University, Kyoto University, and Keio University developed an AMPAR-selective reagent (a chemical agent that causes reactions) that allowed them to label AMPARs with chemical probes in cultured neurons in a two-step manner, combining affinity-based labeling with a biocompatible reaction. The new method, as anticipated by Prof. Kiyonaka, proved to be superior to the conventional ones: it allowed scientists to analyze receptor trafficking over both shorter as well as much longer periods (over 120 hours) and did not require extra purification steps after labeling. The team’s analyses showed a three-fold higher concentration of AMPARs at synapses compared with dendrites as well as a half-life of 33 hours in neurons. Additionally, scientists used this technique to label and analyze the trafficking of NMDA-type glutamate receptors (NMDARs), and obtained a half-life of 22 hours in neurons. Interestingly, both half-life values were significantly longer than those reported in HEK293T (a kidney cell line). The researchers attributed this to the formation of large glutamate receptor protein complexes and–in the case of AMPARs–a difference in phosphorylation levels. The team is excited by the potential implications of their findings. “Our method can contribute to our understanding of the physiological and pathophysiological roles of glutamate receptor trafficking in neurons. This, in turn, can help us understand the molecular mechanism underlying memory formation and the process of learning,” says Prof. Kiyonaka. The study provides a closer look at–and brings us a step closer to deciphering–the processes of memory and learning at the molecular level.
