Credit: Kt Miller / Polar Bears International Remote cameras were deployed in the Arctic mountains across nearly a decade; Valuable footage of moms and cubs emerging from dens shines light on elusive polar bear reproduction. Researchers from Polar Bears International, the San Diego Zoo Wildlife Alliance, the Norwegian Polar Institute, and the University of Toronto Scarborough have provided the first detailed observations of polar bear cubs emerging from their dens. This breakthrough comes from nearly a decade of remote camera footage collected in Svalbard, Norway. Published in the Journal of Wildlife Management on International Polar Bear Day, the study is the first to integrate satellite tracking collars with remote camera traps to investigate polar bear denning. Denning is notoriously challenging to study, as mother bears dig their dens beneath the snow in remote Arctic regions. Polar bear den in Prudhoe Bay, Alaska (2009). Credit: BJ Kirschhoffer / Polar Bears International The findings offer new insights into the timing of den emergence and the behaviors of cubs and mothers after leaving the den. Additionally, the study introduces advanced monitoring tools for tracking polar bear dens across the Arctic. Since cub survival is critical to the species’ future—fewer than half of all cubs reach adulthood—the research underscores the need to protect undisturbed denning habitats, especially as industrial activity expands in the Arctic. “Polar bear mothers are facing increasing difficulties reproducing due to climate-driven changes and will likely encounter further challenges as human activity expands in the Arctic,” says Dr. Louise Archer, lead author and Polar Bears International Postdoctoral Fellow at the University of Toronto Scarborough. She adds, “We’re excited to introduce new tools to monitor bears during this vulnerable time and gain insight into their behavior across the Arctic. This knowledge allows us to better protect cubs—and, ultimately, the species. Credit:Kt Miller / Polar Bears International Key Findings: Altered Den Emergence Periods: The researchers report that families emerged around March 9th in Svalbard, and appeared to abandon the den earlier than previously recorded in this population, with further monitoring required to establish whether this is a continuing trend. Changing the timing of denning could potentially jeopardize cub survival as cubs have less time to develop before venturing further afield to the sea ice. Variable Den Presence: In some cases, bears emerged from the den for less than a minute before going back inside, while other emergences lasted several hours. In terms of departing the den for good, the camera footage indicated that polar bears remain near their dens for an average stay of 12 days. However, this varied greatly between polar bear families, ranging from 2 to 31 days. Den Switching: Some moms switched dens – they left their original dens and were observed moving their family to a new den. Maternal Dependence: Cubs rely heavily on their mothers, rarely venturing outside the den alone. Cubs were seen without their moms only 5% of the time. In Svalbard, cubs depend on their mom for up to 2.5 years. Circumpolar Conservation Implications: The study underscores the need for monitoring and protection of denning areas to ensure the survival of future generations because cubs rely on the den emergence period to acclimatize to the external environment and to prepare for life outside the den. Introducing Wildlife Management Tools: The researchers combined collar data and timelapse cameras both to uncover insights about denning behavior and to create a data-driven tool to understand polar bear denning across the Arctic. This research provides the foundation for improved wildlife management, enabling the reduction of potential clashes between polar bear denning areas and human activity. “This study provides a rare glimpse into one of the most vulnerable and critical periods in a polar bear’s life, offering insights that can help guide our collective conservation efforts,” says Dr. Megan Owen, Vice President of Wildlife Conservation Science at San Diego Zoo Wildlife Alliance. “By combining innovative technology with long-term research, we’re gaining a deeper understanding of the challenges polar bear moms and cubs face in a rapidly changing Arctic. Protecting denning habitats is essential for population health, and this study provides invaluable insights that will help guide protective management.” “Studies including observational data at polar bear den sites have been few, and this study thus contributes significantly to our knowledge about denning ecology,” says Dr. Jon Aars, Senior Researcher at the Norwegian Polar Institute, adding, “Further, as the data from satellite radio collars were available for all the mothers, the observational data made it possible to tell how changes in activity and temperature recorded correspond with behavior. This is of great value as a lot of data from collared females that have been in a maternity den is available.” Methodology Female polar bears were fitted with GPS satellite collars that recorded their location, temperature, and activity. Researchers used these collar data to locate dens, and they traveled through Svalbard’s mountains to deploy timelapse camera traps at thirteen den sites over six years (2016 – 2020 and 2023). What are polar bear cubs doing right now? Newborn polar bear cubs are currently snuggled in dens with their mothers across the Arctic. Polar bears typically give birth around New Year, at which point the cubs are blind, hairless, and just a 1/2 kg (or 1 lb). They grow quickly, nursing on their mom’s milk which is 31% fat, reaching around 10kg – up to 20 times their birth weight – by the time they leave the den in spring. The duration of the denning period, timing of den emergence, and time spent at the den site after emergence all contribute to the survival of polar bear cubs. DOI: 10.1002/jwmg.22725 MIT researchers generated what they describe as the most complete gene annotation of the SARS-CoV-2 genome. Credit: MIT News MIT researchers have determined the virus’ protein-coding gene set and analyzed new mutations’ likelihood of helping the virus adapt. In early 2020, a few months after the COVID-19 pandemic began, scientists were able to sequence the full genome of SARS-CoV-2, the virus that causes the COVID-19 infection. While many of its genes were already known at that point, the full complement of protein-coding genes was unresolved. Now, after performing an extensive comparative genomics study, MIT researchers have generated what they describe as the most accurate and complete gene annotation of the SARS-CoV-2 genome. In their study, which was published on May 11, 2021, in Nature Communications, they confirmed several protein-coding genes and found that a few others that had been suggested as genes do not code for any proteins. “We were able to use this powerful comparative genomics approach for evolutionary signatures to discover the true functional protein-coding content of this enormously important genome,” says Manolis Kellis, who is the senior author of the study and a professor of computer science in MIT’s Computer Science and Artificial Intelligence Laboratory (CSAIL) as well as a member of the Broad Institute of MIT and Harvard. The research team also analyzed nearly 2,000 mutations that have arisen in different SARS-CoV-2 isolates since it began infecting humans, allowing them to rate how important those mutations may be in changing the virus’ ability to evade the immune system or become more infectious. Comparative genomics The SARS-CoV-2 genome consists of nearly 30,000 RNA bases. Scientists have identified several regions known to encode protein-coding genes, based on their similarity to protein-coding genes found in related viruses. A few other regions were suspected to encode proteins, but they had not been definitively classified as protein-coding genes. To nail down which parts of the SARS-CoV-2 genome actually contain genes, the researchers performed a type of study known as comparative genomics, in which they compare the genomes of similar viruses. The SARS-CoV-2 virus belongs to a subgenus of viruses called Sarbecovirus, most of which infect bats. The researchers performed their analysis on SARS-CoV-2, SARS-CoV (which caused the 2003 SARS outbreak), and 42 strains of bat sarbecoviruses. Kellis has previously developed computational techniques for doing this type of analysis, which his team has also used to compare the human genome with genomes of other mammals. The techniques are based on analyzing whether certain DNA or RNA bases are conserved between species, and comparing their patterns of evolution over time. Using these techniques, the researchers confirmed six protein-coding genes in the SARS-CoV-2 genome in addition to the five that are well established in all coronaviruses. They also determined that the region that encodes a gene called ORF3a also encodes an additional gene, which they name ORF3c. The gene has RNA bases that overlap with ORF3a but occur in a different reading frame. This gene-within-a-gene is rare in large genomes, but common in many viruses, whose genomes are under selective pressure to stay compact. The role for this new gene, as well as several other SARS-CoV-2 genes, is not known yet. The researchers also showed that five other regions that had been proposed as possible genes do not encode functional proteins, and they also ruled out the possibility that there are any more conserved protein-coding genes yet to be discovered. “We analyzed the entire genome and are very confident that there are no other conserved protein-coding genes,” says Irwin Jungreis, lead author of the study and a CSAIL research scientist. “Experimental studies are needed to figure out the functions of the uncharacterized genes, and by determining which ones are real, we allow other researchers to focus their attention on those genes rather than spend their time on something that doesn’t even get translated into protein.” The researchers also recognized that many previous papers used not only incorrect gene sets, but sometimes also conflicting gene names. To remedy the situation, they brought together the SARS-CoV-2 community and presented a set of recommendations for naming SARS-CoV-2 genes, in a separate paper published a few weeks ago in Virology. Fast evolution In the new study, the researchers also analyzed more than 1,800 mutations that have arisen in SARS-CoV-2 since it was first identified. For each gene, they compared how rapidly that particular gene has evolved in the past with how much it has evolved since the current pandemic began. They found that in most cases, genes that evolved rapidly for long periods of time before the current pandemic have continued to do so, and those that tended to evolve slowly have maintained that trend. However, the researchers also identified exceptions to these patterns, which may shed light on how the virus has evolved as it has adapted to its new human host, Kellis says. In one example, the researchers identified a region of the nucleocapsid protein, which surrounds the viral genetic material, that had many more mutations than expected from its historical evolution patterns. This protein region is also classified as a target of human B cells. Therefore, mutations in that region may help the virus evade the human immune system, Kellis says. “The most accelerated region in the entire genome of SARS-CoV-2 is sitting smack in the middle of this nucleocapsid protein,” he says. “We speculate that those variants that don’t mutate that region get recognized by the human immune system and eliminated, whereas those variants that randomly accumulate mutations in that region are in fact better able to evade the human immune system and remain in circulation.” The researchers also analyzed mutations that have arisen in variants of concern, such as the B.1.1.7 strain from England, the P.1 strain from Brazil, and the B.1.351 strain from South Africa. Many of the mutations that make those variants more dangerous are found in the spike protein, and help the virus spread faster and avoid the immune system. However, each of those variants carries other mutations as well. “Each of those variants has more than 20 other mutations, and it’s important to know which of those are likely to be doing something and which aren’t,” Jungreis says. “So, we used our comparative genomics evidence to get a first-pass guess at which of these are likely to be important based on which ones were in conserved positions.” This data could help other scientists focus their attention on the mutations that appear most likely to have significant effects on the virus’ infectivity, the researchers say. They have made the annotated gene set and their mutation classifications available in the University of California at Santa Cruz Genome Browser for other researchers who wish to use it. “We can now go and actually study the evolutionary context of these variants and understand how the current pandemic fits in that larger history,” Kellis says. “For strains that have many mutations, we can see which of these mutations are likely to be host-specific adaptations, and which mutations are perhaps nothing to write home about.” Reference: “SARS-CoV-2 gene content and COVID-19 mutation impact by comparing 44 Sarbecovirus genomes” by Irwin Jungreis, Rachel Sealfon and Manolis Kellis, 11 May 2021, Nature Communications. Neil and M Holderied Wingtips of certain species of silkmoth are structured to reflect sound and throw off attackers, according to a new study. Researchers at the University of Bristol have discovered that the tips of some saturniid moth forewings are curiously rippled and folded. They found that these unique structures strongly reflect sound, meaning that a bat hunting using echolocation is more likely to attack the wingtip region of the moth over the body, potentially saving the moth’s life. They also discovered that the ripples and folds of the forewing tips have evolved to act as hemispheric and corner retroreflectors respectively, meaning that they reflect sound strongly back to its point of origin. Coupled together, the folds and ripples of these wingtips cover a huge range of incident sound angles, meaning that over the entire wingbeat cycle of a flying moth and most possible positions of an attacking bat, the wingtip would consistently produce the strongest echoes. The acoustic protection of wingtips is even stronger than that of common hindwing decoys. Neil “Structurally, the wingtips act as acoustic retroreflectors, reflecting sound back to its source from numerous angles, meaning a bat would be more likely to strike the wingtip over the more vulnerable body of the moth.” The findings, published on September 9, 2021, in Current Biology, are the latest revelation in the bat-moth acoustic arms race — the battle between bats which hunt moths using echolocation, and the subsequent evolution of different defensive strategies amongst moths to increase their chances of survival. Towed acoustic decoys are a well-established defense amongst some silkmoths. These species have evolved elongated hindwings which terminate in a coiled and twisted end. The morphology of these elongated hindwings means that they generate very strong echoes, so much so that they will often divert a bat’s acoustic gaze towards them, away from the exposed body of the moth, causing the bat to strike the expendable tail of the moth or miss the moth all together. Neil Lead author Dr. Thomas Neil said: “There are many silkmoths that do not have these elongated hindwings, and we were interested in how they might protect themselves from bats. Through our research we discovered that there are many silkmoths that have rippled and folded structures not on the tips of their elongated hindwings but on the tips of their forewings. These resembled the twisted hindwing structures seen in other moths and so we wanted to know if they might also serve as an acoustic decoy to thwart a bat’s attack. “To test this theory, we used innovative acoustic tomography analysis. We recorded echoes from moths from over 10,000 angles, to compare whether the echoes coming from the wingtips of these moths were stronger than the echoes from the body. If the echoes coming from the rippled and folded wingtips were stronger than that of the body, this would indicate that they were indeed acoustic decoys. “Conclusive support for the idea that the forewing reflector is an acoustic decoy comes from our finding that acoustic forewing decoys always evolved as an alternative to acoustic hindwing decoys, with there being no species known to possess both.” Now the researchers will try and collect behavioral data to corroborate their findings in the lab. They plan to monitor bats and moths with varying levels of folded wing morphologies to see how much of a survival advantage it really gives them. Prof Holderied added: “The results of this study introduce another exciting aspect to the story of the bat-moths acoustic arms race. We have identified a novel form of acoustic defense amongst silkmoths which may give them an advantage over hunting bats.
