A new high-speed imaging technique has allowed researchers to capture the fast movements of light-sensitive proteins, aiding the development of optogenetics. The study shows how proteins like bacteriorhodopsin change states in response to light. Using an innovative new imaging technique, researchers at Weill Cornell Medicine have revealed the inner workings of a family of light-sensing molecules in unprecedented detail and speed. The work could inform new strategies in the burgeoning field of optogenetics, which uses light pulses to alter the activity of individual neurons and other cells. Light-sensitive proteins drive many crucial processes in biology, ranging from photosynthesis to vision. Much of the science community’s understanding of these proteins comes from studies on bacteriorhodopsin, a protein responsible for photosynthesis in certain single-celled organisms. Researchers have previously solved the three-dimensional structure of bacteriorhodopsin and studied its activity in detail, but the limitations of available techniques left puzzling gaps in the resulting models. Faster Imaging Technique Tracks Protein Dynamics The new study, published in the journal Nature Communications, describes a technique developed by the investigators, called line-scanning high-speed atomic force microscopy, that captures the motions of bacteriorhodopsin in response to light on a millisecond time scale. “The solution of protein structures has become quite straightforward,” said senior author Dr. Simon Scheuring, professor of physiology and biophysics in anesthesiology at Weill Cornell Medicine. “But a current challenge is to assess kinetics, which provide a dynamic understanding of the system.” In particular, other methods that track the activity of individual molecules operate too slowly to reveal how the protein changes shape over short time periods, as bacteriorhodopsin appears to do in response to light. Dr. Scheuring compares these techniques to a movie camera with a slow shutter, which might capture a fast-moving bird at one side of the screen and then the other but be unable to track it in between those two points. Capturing Bacteriorhodopsin’s Real-Time Behavior Previously, researchers have tackled that problem by handicapping the bird: looking at variant forms of bacteriorhodopsin. “Up to now, to study the kinetics of bacteriorhodopsin, people were using mutants that were slower,” said lead author Dr. Alma Perez Perrino, a postdoctoral fellow in Dr. Scheuring’s laboratory. The slower variants don’t represent the normal activity of the protein, though. To address that, Dr. Perez Perrino and her colleagues developed line-scanning high-speed atomic force microscopy, which sacrifices some image detail for a much faster frame rate, like taking blurrier images of the bird in order to follow it all the way across the screen. “We are tracking the protein every 1.6 milliseconds, so we could explore the speed of the wild-type bacteriorhodopsin,” said Dr. Perez Perrino. In response to light, bacteriorhodopsin switches between open and closed states. Using their faster imaging technique, the researchers discovered that the transition to the open state and the duration of the open state always happen at the same speed, but the molecule remains in the closed state for longer periods as the intensity of the light decreases. Optogenetics researchers insert genes for light-sensing molecules in neurons or other cells, enabling them to change the cells’ behavior with light pulses. That work has revolutionized neuroscience, and holds potential for treating neurological diseases as well. The more researchers know about light-sensing proteins, the further they’ll be able to push optogenetics. “Ultimately, you want to switch on a process, then get the maximum out of it, and be able to switch it off again immediately,” said Dr. Scheuring. “So, it is very important to know the kinetics of the molecules for that switching.” Reference: “Single molecule kinetics of bacteriorhodopsin by HS-AFM” by Alma P. CreditL Juliane Lukas In the sports arena, spectators sometimes create a spectacle known as a wave, as successive groups stand up in unison to yell with arms in the air. Now, researchers reporting in Current Biology on December 22, 2021, have shown that small freshwater fish known as sulfur mollies do a similar thing, and for life or death reasons. The collective wave action produced by hundreds of thousands of fish working together helps to protect them from predatory birds. “The surprises came once we realized how many fish can act together in such repeated waves,” said Jens Krause of the Leibniz Institute of Freshwater Ecology and Inland Fisheries in Berlin and Cluster of Excellence Science of Intelligence. “There are up to 4,000 fish per square meter and sometimes hundreds of thousands of fish participate in a single fish wave. Fish can repeat these waves for up to two minutes, with one wave approximately every three to four seconds.” When you’re in the vicinity of these unusual fish, found in sulphuric springs that are toxic to most fish, this behavior is hard to miss. That’s because the mollies do the same thing in response to a person nearby. “At first we didn’t quite understand what the fish were actually doing,” said David Bierbach, co-first author along with Carolina Doran and Juliane Lukas, also at the Leibniz Institute of Freshwater Ecology and Inland Fisheries and Cluster of Excellence Science of Intelligence. “Once we realized that these are waves, we were wondering what their function might be.” It reminded the researchers of La-Ola or Mexican waves known from football (soccer) stadiums. The presence of many fish-eating birds around the river made them think it likely that the fish waving behavior might be some sort of defense. They decided to investigate the anti-predator benefits of the animals’ wave action. Their studies confirmed that the fish engaged in surface waves that were highly conspicuous, repetitive, and rhythmic. Experimentally induced fish waves also doubled the time birds waited until their next attack to substantially reduce their attack frequency. This photo shows a kingfisher with sulfur molly in beak. Credit: Juliane Lukas For one of their bird predators, capture probability, too, decreased with wave number. Birds also switched perches in response to wave displays more often than in control treatments, suggesting that they’d decided to direct their attacks elsewhere. Taken together, the findings support an anti-predator function of fish waves. The findings are the first to show that a collective behavior is causally responsible for reducing an animal’s predation risk. As such, the researchers say that this discovery has important implications for the study of collective behavior in animals more broadly. “So far scientists have primarily explained how collective patterns arise from the interactions of individuals but it was unclear why animals produce these patterns in the first place,” Krause said. “Our study shows that some collective behavior patterns can be very effective in providing anti-predator protection.” It’s clear that the fish’s waving reduces birds’ chances of carrying out a successful attack on sulfur mollies. What’s not yet clear is exactly why that is. Do the birds get confused? Do the waves tell them they’ve been noticed and are less likely to succeed in capturing their prey as a result? In future studies, the researchers plan to explore such questions. A study has revealed that fungi can exhibit intelligent behaviors like decision-making and learning, without having a brain. Credit: ©Yu Fukasawa et al. Researchers have discovered that fungi, despite lacking brains, exhibit forms of intelligence such as memory, learning, and decision-making. Through experiments, fungi demonstrated strategic growth patterns when exposed to different physical setups, suggesting a form of communication within their mycelial networks. This groundbreaking study reveals the complex and intelligent behaviors of fungi, challenging our understanding of cognition in simple organisms. Exploring Fungal Intelligence Can organisms without a brain still show signs of intelligence? Researchers at Tohoku University and Nagaoka College had this question in mind when conducting a study to measure the decision-making processes in fungi. While it may sound like science fiction, this level of basal cognition is possible even in fungi. “You’d be surprised at just how much fungi are capable of,” remarks Yu Fukasawa of Tohoku University, “They have memories, they learn, and they can make decisions. Quite frankly, the differences in how they solve problems compared to humans is mind-blowing.” Fungal mycelial networks connecting wood blocks arranged in circle (left) and cross (right) shapes. Credit: ©Yu Fukasawa et al. The Underground Network Fungi grow by releasing spores, which can germinate and form long, spidery threads underground (a mycelium). We typically only see the tiny mushrooms on the surface without realizing that there’s a vast network of interconnected mycelium beneath our feet. It is through this network that information can be shared, somewhat like neural connections in the brain. Fungal Decision-Making Observed The present study examined how a wood-decaying mycelial network responded to two different situations: wood blocks placed in a circle versus cross arrangement. For example, if the fungi didn’t display decision-making skills, they would simply spread out from a central point without consideration for the position of the blocks. Remarkably, this is not what the researchers witnessed. For the cross arrangement, the degree of connection was greater in the outermost four blocks. It was hypothesized that this was because the outermost blocks can serve as “outposts” for the mycelial network to embark in foraging expeditions, therefore more dense connections were required. In the circle arrangement, the degree of connection was the same at any given block. However, the dead center of the circle remained clear. It was proposed that the mycelial network did not see a benefit in overextending itself in an already well-populated area. Implications for Understanding Fungal Ecology These findings suggest that the mycelial network was able to communicate information about its surroundings throughout the entire network, and change its direction of growth accordingly based on the shape. Our comprehension of the mysterious world of fungi is limited, especially when compared to our knowledge of plants and animals. This research will help us better understand how biotic ecosystems function and how different types of cognition evolved in organisms. These results were published in the journal Fungal Ecology.
