Credit: Martin Obr, IST Austria Scientists at IST Austria discover how the HIV-related Rous sarcoma virus is assembled driving virus research forward. Viruses are perfect molecular machines. Their only goal is to insert their genetic material into healthy cells and thus multiply. With deadly precision, they thereby can cause diseases that cost millions of lives and keep the world on edge. One example of such a virus, although currently less discussed, is HIV that causes the ongoing global AIDS epidemic. Despite the progress made in recent years, 690,000 people died in 2019 alone as a result of the virus infection. “If you want to know the enemy, you have to know all its friends,” says Martin Obr, postdoc at the Schur group at IST Austria. Together with his colleagues, he therefore studies a virus belonging to the same family as HIV — the Rous sarcoma virus, a virus causing cancer in poultry. With its help, he now gained new insights into the important role a small molecule plays in the assembly of these types of viruses. The proteins of the virus capsid, which contains the genetic information, are much more flexible in their shape than previously thought. Credit: Marti Obr, IST Austria Protecting the virus blueprint In their study, published in the journal Nature Communications, the team together with collaborators at Cornell University and the University of Missouri focused on the late phase of retrovirus replication. “It is a long way from an infected cell to the mature virus particle that can infect another cell,” explains first author Martin Obr. By further developing cryo-electron tomography, postdoc Martin Obr was able to gain new insights into how viruses protect their genetic material. Credit: IST Austria A new particle buds from the cell in an immature, non-infectious state. It then forms a protective shell, a so-called capsid, around its genetic information and becomes infectious. This protective shell consists of a protein, which is organized in hexamers and a few pentamers. The team discovered that a small molecule called IP6 plays a major role in stabilizing the protein shell within the Rous sarcoma virus. “If the protective shell is not stable, the genetic information of the virus could be released prematurely and will be destroyed, but if it’s too stable the genome can’t exit at all and, therefore, becomes useless,” says Assistant Professor Florian Schur. In a previous study, he and his colleagues were able to show IP6 is important in the assembly of HIV. Now, the team proved it to be as important in other retroviruses showing just how essential the small molecule is in the virus life cycle. “When building a car, you have all these big metal parts, like the hood, the roof, and the doors — the screws are connecting everything. In our case, the big parts are the capsid proteins and the IP6 molecules are the screws,” says Obr. Unexpected flexibility Further developing cryo-electron tomography, a technique that allows scientists to look at extremely small samples in their natural state, the team was able to see how variable the shapes formed by capsid proteins are. “Now we ask ourselves: Why does the virus change the shape of its capsid? What is it adapting to?” says postdoc Martin Obr. Different capsid shapes within the same type of virus could point to differences in the infectivity of virus particles. “Whatever happens, happens for a reason but there is no clear answer yet,” says Florian Schur. Further developing the technology to get to the bottom of these highly optimized pathogens remains a challenging and fascinating task for the scientists. Machine learning and laboratory experiments have provided scientists with insights into the different languages bacteria use to communicate. By understanding the ways in which bacteria interact and the circumstances under which their communication is disrupted, researchers can tackle issues related to drug-resistant bacteria and advance the development of biocomputing technologies. The study builds on an earlier project in which the researchers showed that disrupting bacterial communication is an effective way to fight multidrug-resistant bacteria. Bacteria use small molecules to communicate with each other and coordinate infection, and the team showed that interfering with bacterial communication by blocking these molecules reduced inflammation and made the bacteria more vulnerable to antibiotics. Deciphering Bacterial Languages: A New Frontier Now, the researchers have taken a closer look at the languages that bacteria communicate with. They used a combination of machine learning and wet-lab experiments to examine all the roughly 170 known bacterial languages. This analysis provides an understanding of the similarities and differences between the languages, which can be used both to disrupt harmful bacteria and to build useful ‘bacterial logic circuits’. The first step was a machine learning analysis that grouped the languages into clusters based on the structure of their molecules. The resulting groups consisted of languages more similar to each other and different from languages in other groups. This is comparable to human languages: English, French, and Dutch are in one group of languages, while Arabic and Hebrew are in another, for example. Bacterial Understanding and Misunderstanding: A Key Discovery Next, the team experimentally showed that bacteria can somewhat understand related languages. “We did a ‘bacterial language check’ and found that bacteria using very similar languages can understand each other, just like a Dutch person might understand some German. We also tested communication between bacteria using very different languages and found that they couldn’t understand each other at all – just like a conversation between people speaking Finnish, Dutch, and Arabic wouldn’t get far,” says Christopher Jonkergouw, the doctoral student who led the study. With these tools, the researchers have shown that we can accurately estimate the connections between bacterial languages and predict whether they can be understood. These findings will be valuable in further refining the team’s new treatment approach, and they also have implications for biotechnology – bacterial languages can be used to coordinate tasks between groups in bacterial communities, or even in bacterial microprocessors. This discovery emphasizes the genetic uniqueness of spiders and the significance of ancient genes in modern biology. Researchers have discovered a gene essential for forming the distinctive waist in spiders, highlighting a unique aspect of chelicerate biology. This gene, known as ‘waist-less’, differentiates spiders from other arthropods like insects and crustaceans, which lack this gene due to evolutionary divergence. Spider Anatomy and Genetics An ancient gene is crucial for the development of the distinctive waist that divides the spider body plan in two. This is according to a new study that will be published today (August 29th) in the open-access journal PLOS Biology by Emily Setton from the University of Wisconsin-Madison, US, and colleagues. The spider body is divided into two sections, separated by a narrow waist. Compared to insects and crustaceans, relatively little is known about embryonic development in spiders, and the genes involved in the formation of the spider waist are poorly understood. Setton et al., 2024, PLOS Biology (CC-BY 4.0), edited Unraveling the Spider Waist’s Genetic Secrets To investigate, researchers sequenced genes expressed in embryos of the Texas brown tarantula (Aphonopelma hentzi) at different stages of development. They identified 12 genes that are expressed at different levels in embryonic cells on either side of the waist. They silenced each of these candidate genes, one by one, in embryos of the common house spider (Parasteatoda tepidariorum) to understand their function in development. This revealed one gene — which the authors named ‘waist-less’ — that is required for the development of the spider waist. It is part of a family of genes called ‘Iroquois’, which have previously been studied in insects and vertebrates. However, an analysis of the evolutionary history of the Iroquois family suggests that waist-less was lost in the common ancestor of insects and crustaceans. This might explain why waist-less had not been studied previously, because research has tended to focus on insect and crustacean model organisms that lack the gene. Setton (CC-BY 4.0) Discovery of the ‘Waist-less’ Gene The results demonstrate that an ancient, but previously unstudied gene is critical for the development of the boundary between the front and rear body sections, which is a defining characteristic of chelicerates — the group that includes spiders and mites. Further research is needed to understand the role of waist-less in other chelicerates, such as scorpions and harvestman, the authors say. The authors add, “Our work identified a new and unexpected gene involved in patterning the iconic spider body plan.
