Credit: Pixabay/Yen Strandqvist, Chalmers University of Technology Artificial Intelligence is now capable of generating novel, functionally active proteins, thanks to recently published work by researchers from Chalmers University of Technology, Sweden. “What we are now able to demonstrate offers fantastic potential for a number of future applications, such as faster and more cost-efficient development of protein-based drugs,” says Aleksej Zelezniak, Associate Professor at the Department of Biology and Biological Engineering at Chalmers. Proteins are large, complex molecules that play a crucial role in all living cells, building, modifying, and breaking down other molecules naturally inside our cells. They are also widely used in industrial processes and products, and in our daily lives. Protein-based drugs are very common — the diabetes drug insulin is one of the most prescribed. Some of the most expensive and effective cancer medicines are also protein-based, as well as the antibody formulas currently being used to treat COVID-19. From Computer Design to Working Proteins in Just a Few Weeks Current methods used for protein engineering rely on introducing random mutations to protein sequences. However, with each additional random mutation introduced, the protein activity declines. Credit: Martina Butorac/Chalmers “Consequently, one must perform multiple rounds of very expensive and time-consuming experiments, screening millions of variants, to engineer proteins and enzymes that end up being significantly different from those found in nature,” says research leader Aleksej Zelezniak, continuing: “This engineering process is very slow, but now we have an AI-based method where we can go from computer design to working protein in just a few weeks.” The new results from the Chalmers researchers were recently published in the journal Nature Machine Intelligence and represent a breakthrough in the field of synthetic proteins. Aleksej Zelezniak’s research group and collaborators have developed an AI-based approach called ProteinGAN, which uses a generative deep learning approach. In essence, the AI is provided with a large amount of data from well-studied proteins; it studies this data and attempts to create new proteins based on it. At the same time, another part of the AI tries to figure out if the synthetic proteins are fake or not. The proteins are sent back and forth in the system until the AI cannot tell apart natural and synthetic proteins anymore. Credit: Martina Butorac/Chalmers This method is well known for creating photos and videos of people who do not exist, but in this study, it was used for producing highly diverse protein variants with naturalistic-like physical properties that could be tested for their functions. The proteins widely used in everyday products are not always entirely natural but are made through synthetic biology and protein engineering techniques. Using these techniques, the original protein sequences are modified in the hope of creating synthetic novel protein variants that are more efficient, stable, and tailored towards particular applications. The new AI-based approach is of importance for developing efficient industrial enzymes as well as new protein-based therapies, such as antibodies and vaccines. A Cost-Efficient and Sustainable Model Assistant Professor Martin Engqvist, also of the Department of Biology and Biological Engineering, was involved in designing the experiments to test the AI synthesized proteins. “Accelerating the rate at which we engineer proteins is very important for driving down development costs for enzyme catalysts. This is the key for realizing environmentally sustainable industrial processes and consumer products, and our AI model, as well as future models, will enable that. Our work is a vital contribution in that context” says Martin Engqvist. “This kind of work is only possible in the type of multidisciplinary environment that exists at our Division — at the interface of computer science and biology. We have perfect conditions to experimentally test the properties of these AI-designed proteins,” says Aleksej Zelezniak. The next step for the researchers is to explore how the technology could be used for specific improvements to protein properties, such as increased stability, something which could have great benefit for proteins used in industrial technology. A comprehensive study confirms the antagonistic pleiotropy theory of aging, showing a genetic correlation between high reproduction and shorter lifespan. However, it highlights that environmental factors have a greater impact on modern human lifespan and reproductive behavior. New research supports the theory that genes promoting early reproduction may accelerate aging, but emphasizes the dominant role of environmental factors in determining lifespan and reproduction. A University of Michigan-led study based on a review of genetic and health information from more than 276,000 people finds strong support for a decades-old evolutionary theory that sought to explain aging and senescence. Origins of the Theory In 1957, evolutionary biologist George Williams proposed that genetic mutations that contribute to aging could be favored by natural selection if they are advantageous early in life in promoting earlier reproduction or the production of more offspring. Williams was an assistant professor at Michigan State University at the time. Williams’ idea, now known as the antagonistic pleiotropy theory of aging, remains the prevailing evolutionary explanation of senescence, the process of becoming old or aging. While the theory is supported by individual case studies, it has lacked unambiguous genome-wide evidence. Groundbreaking Findings In the new study, published on December 8 in Science Advances, U-M evolutionary biologist Jianzhi Zhang and a Chinese colleague tested the Williams hypothesis using genetic, reproductive, and death-registry information from 276,406 participants in the United Kingdom’s Biobank database. They found reproduction and lifespan to be genetically strongly negatively correlated, meaning that genetic mutations that promote reproduction tend to shorten lifespan. In addition, individuals carrying mutations that predispose them to relatively high reproductive rates have lower probabilities of living to age 76 than those carrying mutations that predispose them to relatively low reproductive rates, according to the study. Genes vs. Environment However, the authors caution that reproduction and lifespan are affected by both genes and the environment. And compared with environmental factors—including the impacts of contraception and abortion on reproduction and medical advances on lifespan—the genetic factors discussed in the study play a relatively minor role, according to the authors. Implications of the Study “These results provide strong support for the Williams hypothesis that aging arises as a byproduct of natural selection for earlier and more reproduction. Natural selection cares little about how long we live after the completion of reproduction, because our fitness is largely set by the end of reproduction,” said Zhang, the Marshall W. Nirenberg Collegiate Professor in the U-M Department of Ecology and Evolutionary Biology. Fitness is a concept biologists use to describe the degree to which an organism’s characteristics increase its number of offspring. “Interestingly, we found that when you control for the genetically predicted amount and timing of reproduction, having two kids corresponds to the longest lifespan,” Zhang said. “Having fewer or more kids both lower the lifespan.” That result supports the findings of several previous studies. Zhang’s co-author on the Science Advances paper is Erping Long of the Chinese Academy of Medical Sciences and Peking Union Medical College. Long was a visiting student at U-M when the study began. Understanding Pleiotropy In genetics, the concept of pleiotropy posits that a single mutation can influence multiple traits. The idea that the same mutation can be both beneficial and harmful, depending on the situation, is known as antagonistic pleiotropy and was proposed by Williams to underlie the origin of aging in a paper titled “Pleiotropy, natural selection, and the evolution of senescence.” To a biologist, senescence refers specifically to a gradual decline of bodily functions that manifests as a decline in reproductive performance and an increase in the death rate with age. The U.K.’s Biobank database enabled Zhang and Long to assess the genetic relationship between reproduction and lifespan at the genomic scale. The researchers examined the frequency of 583 reproduction-associated genetic variants in the database and found that several of the variants associated with higher reproduction have become more common in recent decades, despite their simultaneous associations with shorter lifespan. The increased frequency of the variants is presumably a result of natural selection for higher reproduction. “The antagonistic pleiotropy hypothesis predicts that most mutations that increase reproduction but reduce lifespan have larger fitness advantages than disadvantages so are selectively favored,” Zhang said. Even so, human life expectancy, birth rate, and reproductive behavior have all changed drastically in the last few decades. Specifically, more than half of humans live in areas of the world where birth rates have declined, along with increased incidences of contraception, abortion, and reproductive disorder, according to the new study. Global human life expectancy at birth, on the other hand, has steadily increased from 46.5 years in 1950 to 72.8 years in 2019. “These trends are primarily driven by substantial environmental shifts, including changes in lifestyles and technologies, and are opposite to the changes caused by natural selection of the genetic variants identified in this study,” Zhang said. “This contrast indicates that, compared with environmental factors, genetic factors play a minor role in the human phenotypic changes studied here.” Reference: “Evidence for the role of selection for reproductively advantageous alleles in human aging” by Erping Long and Jianzhi Zhang, 8 December 2023, Science Advances. A Belgian research team used deep learning models to study how genetic switches control brain cell types across species. Their findings reveal both conserved and divergent regulatory codes between birds and mammals, providing insights into brain evolution and potential applications for disease research. Scientists employ deep learning to analyze and compare gene regulation across various cell types in human and chicken brains. A recent study published in Science by a Belgian research team investigates how genetic switches that regulate gene activity define brain cell types across different species. Using deep learning models trained on brain data from humans, mice, and chickens, the researchers discovered that while some cell types have remained highly conserved between birds and mammals over millions of years of evolution, others have diverged significantly. These findings offer new insights into brain evolution and provide valuable tools for studying how gene regulation influences cell type development across species and in various disease states. Our brain, and by extension our entire body, is made up of many different types of cells. While they share the same DNA, all these cell types have their own shape and function. What makes each cell type different is a complex puzzle that researchers have been trying to put together for decades from short DNA sequences that act like switches, controlling which genes are turned on or off. The fine-tuned regulation of these switches ensures that each type of brain cell uses just the right genetic instructions from the genome to perform its unique role. Scientists refer to the unique patterns of these genetic switches as a regulatory code. AI to crack the code Prof. Stein Aerts and his team at VIB.AI and the VIB-KU Leuven Center for Brain & Disease Research study the fundamental principles of this regulatory code, and how it may impact diseases such as cancer or brain disorders. They develop deep learning methods to help make sense of the huge amount of information on gene regulation they gather from thousands and thousands of individual cells. “Deep-learning models working with the DNA sequence code have helped us enormously to identify regulatory mechanisms across different cell types,” explains Aerts. “Now, we wanted to explore whether this regulatory code could also inform us on how these cell types are conserved across species.” One example of where such a question is highly relevant is in the brain. Despite shared developmental trajectories, the brains of mammals and birds display a strikingly different neuroanatomy. Aerts and his team have now applied deep learning models to assess whether the existing differences and similarities are reflected in shared or divergent regulatory codes. Tool to study evolution Nikolai Hecker and Niklas Kempynck, respectively postdoc and PhD student in the Aerts lab, developed and implemented machine learning models to characterize and compare different types of cells across human, mouse, and chicken brains, covering approximately 320 million years of evolution. But before they could truly compare, they first had to better understand the cell type composition of the chicken brain, so they created a comprehensive transcriptomic atlas. “Our study demonstrates how we can use deep learning to characterize and compare different cell types based on their regulatory codes,” explains Hecker. “We can use these codes to compare genomes of different species, identify which regulatory codes have been evolutionarily preserved, and gain insights into how cell types have evolved.” The team found that while some regulatory cell type codes are highly conserved between birds and mammals, others have evolved differently. Notably, the regulatory codes for certain bird neurons resemble those of deep-layer neurons in the mammalian neocortex. “Looking directly at the regulatory code presents a significant advantage,” adds Kempynck, “It can tell us which regulatory principles are shared across species, even if the DNA sequence itself has changed.” Tool to study disease This regulatory information is useful beyond understanding evolution. In previous work, Aerts and his team already verified that regulatory codes for melanoma (skin cancer) cell states are conserved between mammals and zebrafish. They also identified variants in the genomes of melanoma patients. The models presented in the current study on brain cell types provide useful tools to study the impact of genomic variants and their association with mental or cognitive traits and disorders.
