Hofmann A team of international researchers, led by the University of Bologna, has discovered the fossilized remains of methane-cycling microbes that lived in a hydrothermal system beneath the seafloor 3.42 billion years ago. The microfossils are the oldest evidence for this type of life and expand the frontiers of potentially habitable environments on the early Earth, as well as other planets such as Mars. The study, published in the journal Science Advances, analyzed microfossil specimens in two thin layers within a rock collected from the Barberton Greenstone Belt in South Africa. This region, near the border with Eswatini and Mozambique, contains some of the oldest and best-preserved sedimentary rocks found on our planet. The microfossils have a carbon-rich outer sheath and a chemically and structurally distinct core, consistent with a cell wall or membrane around intracellular or cytoplasmic matter. Prof Barbara Cavalazzi, the lead author of the study, said: “We found exceptionally well-preserved evidence of fossilized microbes that appear to have flourished along the walls of cavities created by warm water from hydrothermal systems a few meters below the seafloor. Sub-surface habitats, heated by volcanic activity, are likely to have hosted some of Earth’s earliest microbial ecosystems and this is the oldest example that we have found to date.” The interaction of cooler sea-water with warmer subsurface hydrothermal fluids would have created a rich chemical soup, with variations in conditions leading to multiple potential micro-habitats. The clusters of filaments were found at the tips of pointed hollows in the walls of the cavity, whereas the individual filaments were spread across the cavity floor. The concentrations of nickel in organic compounds provide further evidence of primordial metabolisms and are consistent with nickel content found in modern microbes, known as Archaea prokaryotes, that live in the absence of oxygen and use methane for their metabolism. “Although we know that Archaea prokaryotes can be fossilized, we have extremely limited direct examples. Our findings could extend the record of Archaea fossils for the first time into the era when life first emerged on Earth,” said Prof Cavalazzi. Red junglefowl are the wild ancestors of the chicken, and the two are known to readily admix. According to a new study published in the journal PLOS Genetics, the red junglefowl, the wild ancestor of the chicken, is experiencing a loss of genetic diversity due to interbreeding with domesticated birds. The study was led by Frank Rheindt of the National University of Singapore. Sometime between 3,000 and 10,000 years ago, humans domesticated the red junglefowl in tropical Asia. Despite this, wild and domestic birds can still interbreed. This interbreeding between wild and domestic red junglefowl is a cause for concern in terms of conservation, as wild populations that gain more DNA from chickens may experience a loss of genetic diversity, making them more vulnerable to changes in their environment. Critical Genes in Domestication In the new study, researchers contrasted whole genomes from 51 chickens and 63 junglefowl from across the wild bird’s natural range, to find signs of interbreeding. They saw that DNA from domesticated chickens is moving into wild junglefowl, and the scale of that movement has increased over recent decades. By comparing modern wild genomes to genomes of red junglefowl from approximately a century ago, the researchers estimate that the wild birds have inherited 20% to 50% of their genomes from domestic birds, depending on their location. The study also identified eight genes that differed greatly between domestic chickens and their wild ancestors, and which were likely key to developing the chicken as a livestock animal. These genes are involved in development, reproduction, and vision. The results of the study bring to light the ongoing loss of genetic diversity in the wild junglefowl, and the researchers suggest that efforts may be needed to protect its genome. Additionally, wild populations have value for agriculture because they can serve as a reservoir of genetic diversity that researchers can tap into to improve domesticated species – for example, finding genetic variants that make an animal more resistant to a particular disease. Losing that genetic diversity in red junglefowl may hinder scientists’ ability to safeguard one of humanity’s most important food sources. Credit: LIU Yang Genome-Edited Algae May Power the Future of Sustainable Biofuel A single-celled alga undergoes genome surgery to remove non-essential parts. This can lead to a most efficient cellular factory for producing sustainable biofuels from sunlight and carbon dioxide. Researchers from the Qingdao Institute of BioEnergy and Bioprocess Technology (QIBEBT) of the Chinese Academy of Sciences (CAS) have stripped hundred-kilobase genome from a type of oil-producing microalgae, knocking out genes non-essential for it to function. By doing so, they have created a “genome scalpel” that can trim microalgal genomes rapidly and creatively. The ‘minimal genome’ microalgae produced is potentially useful as a model organism for further study of the molecular and biological function of every gene, or as a ‘chassis’ strain for synthetic biologists to augment for customized production of biomolecules such as biofuels or bioplastics. The study was published in The Plant Journal on March 14, 2021. Creation of a ‘minimal genome’ — a genome stripped of all duplicated or apparently non-functional ‘junk genes’ — can be very useful for investigating fundamental questions about genetic function and for designing cell factories that produce valuable compounds. Such minimal genomes have been created for simple organisms, but rarely for eukaryotic organisms, including algae or plants. In higher eukaryotes, “junk” regions can take up to 70 percent of the genome. Deleting what only appears to be “junk genes” in fact can have harmful effects on the organism or even kill it. For the first time, researchers from QIBEBT have produced a genome with targeted deletions, of hundred kilobases in size each, for a type of algae called Nannochloropsis oceanica. Biofuel Potential of Engineered Microalgae N. oceanica are microalgae (single-celled algae) that have tremendous potential for production of biofuels, biomaterials, and other platform chemicals in a renewable and sustainable manner while reducing greenhouse gas emissions. However, realizing the potential of these microalgae requires extensive genetic engineering of the organism to maximize yields and minimize production costs. The QIBEBT team first identified the non-essential chromosomal regions — ones whose genes were rarely expressed, or activated. They identified ten such ‘low-expression regions’, or LERs. They then used CRISPR-Cas9 gene-editing technique to snip out two of the largest LERs — over 200 kilobases in size. “Despite the all snipping, the microalgae still showed essentially normal growth, lipid content, fatty acid saturation levels and photosynthesis,” said study first-author WANG Qintao, of the Single-Cell Center (SCC) in the QIBEBT. “In some cases, there was even a slightly higher growth rate and biomass productivity than the organism in the wild.” “We interestingly found normal telomeres in the telomere-deletion mutants of Chromosome 30,” said the corresponding author XU Jian, of the SCC in QIBEBT. “This phenomenon implies the losing of distal part of chromosome may induce telomere regeneration.” Already, the substantially snipped genome should serve as a closer-to-minimal genome in Nannochloropsis, which can serve as the chassis strain for customized production of biomolecules using further metabolic engineering atop this chassis. Now that they have proven they can strip down the genome of such a complex eukaryote, the researchers now want to see if they can snip out still further LERs and other non-lethal regions, to craft a fully minimal Nannochloropsis that makes biofuels from CO2 with the highest efficiency.
